You might have found a bug there. rcbroughton (Richard) is away at the moment. In the mean time, 2 suggestions to try.
1. When you
first load/paste in a killer in solve mode, try using the ">" (make one solver step) button. That clears
all the illegal pencil marks. This step is also necessary if you want to use the cage-combining feature of SS.
2. Alternatively, don't disable all numbers 3..9 in a 3(2) cage. But...
1) click in the cage
2) Ctrl click on the other cell so that the whole cage is covered
3) Right click ->lock->1 (this should get the cage down to just candidates (12) and eliminate 1 from all peers of that cage)
4) Right click -> lock->2 (this should eliminate 2 from all peers of that cage)
NOTE: doing this method for each cage (and manually disabling illegal candidates) will mean the
cage-combining feature in SS will not work.
