If I put the extra 10(2) cage in manually and score it, it comes out at 2.15 as you say - but the definitione string I get is slightly different
Yes, the 19(3) at r2c2 and the 15(3) at r9c5 have different codes yet still come out correctly!

I checked the 3rd code string above - it now pastes in correctly, and gives the correct cage structure and SSscore. However, when I then export the definition, the code is different all over the place. Here is the exported code
3x3::k:4096:4096:4096:5889:4610:4610:4610:3331:3844:2309:2309:2309:5889:4358:4358:4358:3331:3844:5383:4360:3337:5889:2570:2570:2570:3331:3844:5383:4360:3337:6411:5889:6411:0000:0000:0000:5383:4360:3337:0000:6411:0000:2828:5901:5134:0000:0000:0000:6411:5391:6411:2828:5901:5134:2832:4113:3346:3346:3346:5391:2828:5901:5134:2832:4113:4115:4115:4115:5391:2580:2580:2580:2832:4113:4117:4117:4117:5391:3606:3606:3606:

Nothing to worry about - the cell definitions in the code are "cage value" + "cage number" * 256.

When the definition was first exported, it probably took the "cage number" based on the order in which they were created when you set up the puzzle. After it has been read in, the program has just re-numbered the cages starting at top left.
